I wrote my thesis using word and endnote (on my sadly outdated G3 powerbook) in OSX. Both work well together. I have seen Ref.Manager screw up some file formats pretty bad. Endnote will connect directly to almost any database to pull citations and does not require a browser although you can use it with safari. My suggestion is if you will have someone editting your thesis (advisor or committee members) use whatever program(s) they are using to avoid formating issues.

Also get the exact instructions for margins, font size, double spacing, single side, etc from your school and set those in word (or whatever program you use) as your defaults. Also be paranoid and back up your file in 5 different places carrying one with you at all times. Apple Footer.
